I isolated the case from bug 159237, comment 5.

Probably WONTFIX, because refactoring may need to modify files elsewhere in the workspace that have references to the item being deleted.

Yep, when looking for all affected resource we need to lock the workspace in order to be sure later, that everything is still there. Also note that clients can register participants and we have no clue what they will do.
