A simple save of a java source file somehow initiates a process that takes 
about 40 seconds (on my box). The message in the bottom says "scrubbing output 
folder".

it's a build - not save.
try turning off autobuild 
(uncheck window -> preferences > workbench > perform build automatically .... )

after that save will be fast and you will build by pressing ctrl+B
