I do not know that it is the right place to post this error...but it is annoying me every time when i try to open some jsp , xml or java files.

Try to resolve this issue and let me know why iam getting this error.

An internal error occurred during: "Processing Dirty Regions". java.lang.NullPointerException

Can you give a full trace please? If we know what is thowing the NPE then we can route the bug correctly.

On which Eclipse & WTP version was this seen?  It shouldn't be a problem in 2.0.1.

But which WTP version?  I'm guessing WTP 2.0.0, in which case you should update to Eclipse 3.3.1.1 and WTP 2.0.1.
