In a huge workspace (ie. with at least 1 thousant plugins installed), if you had a Java editor opened before shutting down the workbench, when you restart the "Initializing Java Tooling" job can remain several seconds at 0% with a sub-message: "Configuring classpath containers".

Note to see the original problem you need to have 'Link with editor' enabled in Package Explorer
