Steps To Reproduce:
1. Create a make file project
2. Run the build with enabled scanner discovery

There are duplicate include path entries after patch for bug 156008 has been applied.

This also solves the more severe problem of missing system includes in case the include paths are read from the scanner discovery database.

Fixed in 4.0 > 20070529.
