I have autocompile flag.
If u disconnect network drive (I have samba to unix but that is not the case) where some of u libraries resides before eclipse startup the project shows an error in the top. (Project Compositor is missing required library) If u connect them and force clean recompile it does not get them. If u restart eclipse it does not get them as well(Ant build produces everything correct). The only trivial solution is to modify one of the source usially I modify .classpath file then restore it back. Then it builds fine. That is most time fine except if u rebuild project that does not have checked files from a source repository.

Could you please 
1. explain what is Project Compositor (there is no such thing in a base Eclipse SDK)
2. explain "it does not get them"
3. provide the Eclipse build number 
4. provide detailed steps to reproduce

Also have you tried refreshing (File -> Refresh) the projects that have problems ?
