Under low memory condition, Eclipse misses user defined libraries and simply can't compile code, with a lot of "class not found" error.
Ctrl-clicking on IDE points to correct source file, so the link is not really broken.
The workaround is to change the build class path order (under Project properties > Java Build Path > Order and Export).
