When you start the feature manifest editor by opening a feature.xml file, you usually get this dialog: "Feature manifest file contains references to non-existent plug-ins and/or fragments. The references will be removed." The dialog has just an OK button. If you hit OK, it does what it says it does. If you save the file, you lose all the plug-in entries in your feature.xml. Expectation: This behavior is unacceptable - it's downright rude. The contents of the file belongs to the user, not to the editor. (Imagine what it would be like if your favorite text editor deleted all words you the misspelled.) It is certainly helpful for the feature editor to inform/warn me of problems. But it should not take it into its own hands to correct it, especially before the user has even had a chance to see the file. (The general perception of the PDE feature editor is quite negative due to the bad first impression it gives.)
