I had a deadlock while working on the java editor while eclipse was still starting up (computing decorators, refreshing workspace etc)

Looking at the stacktrace I couldn't see an obvious problem. UI thread waits for the reconciler to finish. This could take longer the first time, but should terminate.
Dani, maybe you have an idea?

This doesn't look like a deadlock but like spending lots of time during reconcile. 
How long did you wait?
