This is needed to port the builder to the new EFS.

Fixed and released in HEAD.
Regression tests through existing org.eclipse.jdt.core.tests.compiler.regression.ClassFileReaderTest_1_4 and org.eclipse.jdt.core.tests.compiler.regression.ClassFileReaderTest_1_5.
