Most AJDT icons have transparent backgrounds, but some do not, including the ones for default access aspects, and private ITD methods. This is noticable because the selection mechanism on linux selects entire rows, including the icons. I'll attach a screenshot to illustrate.

AJDT 1.2.1 for Eclipse 3.0:
