Sometimes I accidentally drag and drop a folder (package) into a new place and eclipse automatically refactors it updates all the references. Then it is quite painful to undo this because it is not obvious where it went and I might have local modifications. I wish it would prompt me whether or not I want to actually move the package. This just happened to me in the resources view but I am sure it happens in other views (I don't want to try).
Tobias, instead of showing a dialog we should make DnD of packages and source folders undoable. Shouldn't be to complicated since most of the code is already there. Can you please have a look.
It would be good to have a dialog before doing something that could potentially affect hundreds of files. Like eclipse does for refactoring you could even show the files affected.

I didn't even notice that something was moved until I looked for it. Pleeeaase add a dialog.. this is quite painful. I had to completely replace my project from cvs.
