Which build are you using?
Are these directories on your classpath?
Can you provide a simple test case?
What kind of refactoring do you perform (class/method/field on
Workspace/Project/Hierarchy/Working Set)?
etc.

You know that it's really helpful to provide as many information as posisble to
help us to understand your problem and be able to reproduce it.
Otherwise it could be *really* difficult to fix it...
