I will let JUnit guys answer, but my hunch is that it is the same problem
that hit PDE UI team as well. Debug Launching team changed the behaviour of
the launch config dialog, and if dialog clients do not change their
launchers, it is possible that some config arguments are not applied/set.

I am unable to get the PDE JUnit launcher to work with the latest
integration build (I20021204). Has anyone else seen this problem? If so, is
there a work around?
