I resolved that as works for me, but you can read the details.

Note in particular that the installer and the catalog that it uses are two separate things.  The catalog comes from this:

    http://www.eclipse.org/setups/setups.zip

So somehow your installer must have used an older version of that than is currently available...

Just doing "Help -> Perform Setup Tasks" in your IDE now should quickly updated it to M3...

I tried downloading the Eclipse installer from

https://www.eclipse.org/downloads/download.php?file=/oomph/epp/2021-06/M3/eclipse-inst-jre-win64.exe
and from
https://download.eclipse.org/oomph/epp/2021-06/M3/eclipse-inst-jre-win64.exe
and got a file of 114,907,168 bytes but when I installed I got:

Eclipse IDE for Java Developers (includes Incubating components)
Version: 2021-06 M2 (4.20.0 M2)
Build id: 20210506-1248
and
Eclipse IDE for Enterprise Java and Web Developers (includes Incubating components)
Version: 2021-06 M2 (4.20.0 M2)
Build id: 20210506-1248

eclipse-jee-2021-06-M3-win32-x86_64.zip worked and gave me a M3 package

Do I need to wait for the M3 version of the installer to be built?
