No, it installs the latest ones. Latest as per http://download.eclipse.org/modeling/emf/cdo/updates/3.0

That is my new site built by Buckminster. The categories there are also odd. Could that be the cause?

I assume that Markus refers to the Helios M5. No categories are copied from the contributors when Helios is created. All categories in Helios are fixed. It's up to you to specify the Helios category affinity for your features in your helios build contribution file.
