+1 for more usafe of subpages and '/'. Categories are good too, especially for organizing pages that cross project boundaries, for example http://wiki.eclipse.org/Category:How_to_Contribute.

While we are on this topic, I would like to share my knowledge about 'Templates', a little known feature of our wiki system that can help improve the navigation experience. Templates are an include mechanism, making it easy to share common elements on several wiki pages. We use this to show a sidebar on the right-hand side with links to the main pages for a certain topic. For an example, have a look at http://wiki.eclipse.org/JFace_Data_Binding/FAQ, http://wiki.eclipse.org/Template:JFace_Data_Binding , and the wiki source for both the regular page and the template page. The syntax for including a template in a wiki page is '{{templateName}}'. See also http://en.wikipedia.org/wiki/Wikipedia:Template_namespace.
