You are correct - those errors in the ECF build are almost surely flaws in the automated checker. These problems (and other reasons), led to the automated checker's removal from the Europa build (See http://dev.eclipse.org/mhonarc/lists/eclipse.org-planning-council/msg00709.html)
Thus, as you have stated that the license files are correct (including those from Orbit) to the best of your knowledge, you are good to go.
