[news.eclipse.tools] Disappearing build.xml files

I am in the situation where I need to modify by build.xml files by hand to
produce the output I want.  So ... I create build.xml files in by feature
and plugin projects, modify them to suit, and then set custom=true on both.
I then invoke the feature wizard which works just once .. because it deletes
the build.sml files as part of it's processing.  What's more, it attempts to
rebuild them on the next invocation and they are wrong.  I'm sure this
didn't happen under 2.0; this process just worked.  How do I get around
this??
