That seems to be the reason. When I use "Deselect all" in that preference
page, "Update Classpath" removes all the dependencies from my project. When
I turn them on again (using "Not in Workspace", to not select any of the
plugins I am working on) "Update Classpath" works as before. Have you tried
turning on things in the Target Platform ?
