[news.eclipse.tools.jdt] Run As does not show java application as an option

I'm having a problem where certain class do not display or allow me to run as or debug as java applications. When I right click on a some of the source files in Package Explorer or the source code window the "run as" and "debug as" menu items do not have "java application" as an option. This does not occur in all classes only some of them. Any help with this would be greatly appreciated.
