I see. I'm not aware of a way to do that. If you manually validate the 
file I believe you are stuck with the resulting markers until you fix the 
stated problems and validate again. The eclipse platform may have a way to 
clear markers on a resource that I'm not aware of. I am open to 
suggestions for a way to remove markers without revalidating.
