Hi Toñi,
the "Root Generation Dir" is only used if the .m2t file property is not
declared.
Right-click the transformation file - properties - and add your output
directory to the "Select Root Output Directory:".
If you create a new .mt2 file in your project, the "root generation dir"
from preferences page is used as default.
