I've used the "-clean" option practically every time, in the hope this would help, but it didn't. What did help was copy the km3-file in the workspace and use it locally.

About both issues, I've tried to repeate the scenario on another computer and it gives me exactly the same result.

Both have:

Ubuntu distribution
Eclipse 3.1.2 GTK
EMF 2.1.0
ATL 20060630 for Eclipse 3.1
AMW 20060717

The first and second issue appeared on both machines.
Actually a third issue appeared. I've tried the same configuration as mentioned above in a Windows environment (thus Eclipse 3.1.2 for Windows), and surprisingly this time everything worked, finally I got to see the weave editor. So I copied all these plugin folders and tried to install them with the GTK version, but unfortunately it got even worse, because as soon as I had installed the AMW plugins, Eclipse wouldn't even start anymore, giving "Problems loading page" or "Workspace busy" error messages. I have rights to write everywhere since I'd installed everything in my home directory, including the workspace, and even tried deleting the workspace and creating a new one a couple of times too.

Can you send the error log file?

At this moment I was also fighting with version issues, because I changed from Eclipse 3.1 to Eclipse 3.2.1 and EMF 2.2.0. And I am using ATL and AM3 from sources as well.

The models were not been saved correctly, I had elements under the root resource. I have just committed some changes regarding this issue.

There is not a specific manual to build AMW from sources.

AMW has only two dependencies:
- org.atl.eclipse.engine
- org.atl.eclipse.km3

But I advise you to check out all the ATL and AM3 projects, to be able to explore all the possibilities of the platform.

So, you should first follow the instructions of the ATL guide to check out ATL and AM3, and then check out all the AMW projects.
