We already have problems regarding the first topic.
One solution was to execute Eclipse with option "-clean", to clean metadata information.

The second issue I have never saw it before. Do you have administrative rights to write 
files everywhere?

Can you send the error log file?

At this moment I was also fighting with version issues, because I changed from Eclipse 3.1 
to Eclipse 3.2.1 and EMF 2.2.0. And I am using ATL and AM3 from sources as well.

The models were not been saved correctly, I had elements under the root resource. I have 
just committed some changes regarding this issue.
