I posted an answer in the ATL mailing list. One copy of the message is below:

If you want to use ATL and AM3 together (especially the menus for injection/extraction of 
ATL), you should use the binaries from January 17 (AM3) and January 13 (ATL).
This is because there is not yet a binary release of AM3 that is fully compatible with the 
latest binary release of ATL (June, 30th).

We plan to update AM3 soon.
