I have similar problems, not being able to edit conflicts because EMF Compare is not called. I have put some breakpoints and I see that the files with extension .rXXX are not correctly dispatched to xml content type so Emf Compare Viewer to be called.

I see the discussion is dated from november 2008 and I am curious if any advances had been made with this bug.
If not I would like some ideas how this bug could be resolved.
