It's not clear to me what exactly you did. In my Available Software 
list, there are no sites named Eclipse Project Update Site nor Ganymede. 
There is "Eclipse Update Site" and a bunch of others.
Are you certain you have the official release of Ganymede and not a 
milestone or RC build?
Also, what specifically do you mean by "run the update?" Please describe 
exactly the steps you perform and what result you get.
