You can use EFS to provide a file store ... which you can then link into the workspace you care about (in theory). The EFS files can be treated as IResources. I'd start with http://wiki.eclipse.org/EFS

I haven't used them myself, but there are a number of projects on that page that you could test out first, some with source code.
