Hi David,
building features with plugins or fragments for another platform than the current does not work. There are bugs for this, look in bugzilla, if there is no report for your specific problem, create a new. I have the same problem. So, creating features with platform dependent parts for more than one platform is not possible with the common PDE tools. For me, a big failing. But unfortunately it has low priority for the PDE team.

The feature.xml bundled in the feature jar in the update site lists the Windows fragments, even though the fragments aren't included in the plugins directory. This is a bug: the update site project is creating a corrupt update site, which it shouldn't do (or should at least detect!) even if I misconfigure the project. (Which admittedly I probably have; this is my first time doing this.)
Any ideas? If anyone is thinking, "Pfft, it's obvious; he'll figure it out eventually," please speak up, because I'm about to give up and create the site by hand :-(
