I, too, recall seeing a bugzilla request about that, but can't find it now.
In any case, if you have the working set enabled in, for example, the Project Explorer, you can just select all the projects in that view before choosing Project > Clean - that way the "clean only these selected projects" option of the dialog will pre-select the ones in the working set.
