I have a thought.

Are you trying to change files on a server, or are these files all local 
to your machine? Are the files PHP files that are resident in your server?

To confirm if Eclipse has changed your local copy, you could make your 
changes, and then right-click on the file in the "Project Explorer" and 
select "Open With->System Editor".
