What build of JET and Eclipse are you using.
I fixed a bug in JET 0.7.2
(https://bugs.eclipse.org/bugs/show_bug.cgi?id=171451) that sounds much like
this. Eclipse 3.3 didn't like "empty" sections in the help table of
contents. FYI, you can see the fixes here

Please provide details, this should be investigated.
