I found a solution while reading this bug :
https://bugs.eclipse.org/bugs/show_bug.cgi?id=102219

I disabled "Platform Line Ending" and then it works ! Thanks Eclipse, now I know some of my files arent't well formatted :) The next step would be to make the UI send a special warning because these differences aren't obvious.
