jep, since Eclipse is using the GTK Libraries you must set your
font-settings within GTK.

KDE is only using Qt ;)

So if you have GNOME installed the easiest way would be to set fonts using
Gnome.

Another way is the KDE-Plugin, which installs into your KDE Control centre
and syncs your KDE with the GNOME font-settings:
