you can remove the line

<component class="org.eclipse.emf.mwe.utils.DirectoryCleaner" 
directory="${runtimeProject}/src-gen"/>

from your workflow.

If your concern is just the Java Code generated by EMF from the Ecore 
Model (the semantic model's meta model) you can configure the 
EcoreGeneratorFragment via javaModelDirectory="otherdirectory" to store 
the code to some place which is node cleaned.
