Hi Dennis,

There is a use case from ATL which perform, I think, what you need :
http://www.eclipse.org/m2m/atl/usecases/ODMImplementation/
by using a first transformation between UML and OWL (.ecore), a second 
transformation to transform models form owl.ecore MM to xml.ecore MM, 
and finally use XML extractor to produce the Protege like file.
On my side, I try to create the revert transformation 
XML.ecore->OWL.ecore to finally use my ontology in my specific domain 
transformations.
