I'm using the latest ATL version with Ganymede and I don't encounter 
this problem.

When you specify the target model into your workspace, you open a 
"SaveAsDialog" in which you select the container of your target model 
and you must enter the name (including the extension) of your target 
model. If the specified file already exists the newly generated one will 
replace it, otherwise a new file will be created.
