Hello, thanks again for replying. I wouldn't torment people of this group 
if this  wasn't important. But the thing is that I know what is the theory 
behind all this, but I can't do it in practice: ATL FAQ stated few 
alternatives:

1. Make genmodel and editor-> this is exactly what I tried first. See my 
previous post for callstack. As I said earlier I think two top level 
packages can't be handled. 

2. Use ecore sample editor. it won't open Input.xmi (it says: "Package not 
found exception: package with uri http://kybele.es/ExtendedUseCase not 
found"

  I found article about Sample editor about making terminal model from 
ecore.

There was functionality: Once the ecore is updated, right click on the 
RootObject of your model that you would want to instantiate and select 
Create Dynamic Instance...

-> There is no such functionality

3. GMF-> Well, even tutorials with exactly correct combination of 
everything does not work.

I really don't know what to do.
