I was able to reproduce the same behavior in a new workspace.
I am using Eclipse 2.2 plus IBM Rational Software Architect and WebSphere
Business Modeler all installed in the same Eclipse shell.
I could not find anything relevant in Bugzilla.
One hint: when I switched to a new test workspace, I got one project
"pre-loaded" into the workspace. This project is called "Predefined
elements (WebSphere Business Modeler)". I created a PDE project and
switched to the PDE perspective. I closed the PDE project and restarted
Eclipse. Upon restart, I could see in the Project Explorer that initially
the PDE project was closed but it opened up automagically.
I tried closing BOTH the "Predefined elements" project and my test PDE
project, and restarting Eclipse again. That made no difference - both
projects ended up open.
I tried turning off "build automatically" and restarting Eclipse. That
made no difference - a closed project is still automatically opened.
