Are you talking about Ecore diagram and following EMF code generation fromthe
underlying .ecore file?
Shortcuts are visible only in a diagram file (not in the model one), so there
is no enty for the added shortcut inside underlying .ecore file - this is
a possible reason why corresponding code was not generated by EMF.
