Is this problem really a blocker for M2? 

I need a go/no-go decision from leads and PMC, please. Today is +2 day for the M2 build. 

Also, should we bring the capabilities [1] back?

I think it's the capabilities issue. The WTP projects, preferences, perspectives are now hidden by default. You should see a show all button at the bottom of the new project wizard and there's another show all on the open perspective dialog. After creating a project or opening the Java EE perspective all WTP UI contributions will become visible.

Can you provide more details about the failure? What someone else could do to reproduce it, how you installed WTP, which Eclipse platform/SDK/JEE bundle you used (and version), what JDK you're using, etc. ?

Better yet, can you report a bugzilla with these details and link to it from on this thread?
