I tracked the problem down and it's because there is no web.xml (doh!) in the published web app. It's being caused by J2EEFlexProjectDeployable.members(), so I've transferred the bug to jst.j2ee.

The  J2EE team  smoke test  failed  on   running Servlet on  the  server.

Kathy  from  the  Web Services  team has already  opened  https://bugs.eclipse.org/bugs/show_bug.cgi?id=123278    to track the  problem.
