 p2 allow to have IU which is not in category, so I doubt p2 create it automatically.

Have you tried using the tycho p2.publisher application directly? If p2 publisher creates the category, then p2 is the culprit; otherwise it's Tycho.

I know remember that for JBoss Tools, we tweak the p2 metadata to remove this uncategorized category after repo is created: http://divby0.blogspot.fr/2011/02/simplifying-p2-process-part-3-associate.html
