usually a CQ is labelled after the project name + version , in this case there are several artifacts

You don't even need to submit individual CQs for each dependency. It's possible to submit a request for multiple in on CQ. See here for an example:

Does it work also for non Works-with dependencies ? if yes, can I mix and match works-with and regular dependencies ?

No, it only works for works-with.
