[ptp-user] How do I keep files synchronized with file system?

I am trying to change a macro name in header that is used in many files throughout my project (very large commercial code). If I do ctrl-alt-r and change its name, Eclipse works through about a quarter of the files, and then throws an error that says "The file is not synchronized with the local file system."

I am not working on a remote project, so I'm not sure how I'm getting unsynchronized. The error message also doesn't tell me which file is unsynchronized, only that it's one of them.

Does anyone know a workaround for this?
