Jeff explained this so well for Photran users that I'm copying the PTP users list as well.
The PTP release is 4.0.7 (where the Photran release is 6.0.7) but otherwise the information is the same.

Summary: you must add or enable the PTP-specific update site in order for "Check for Updates" to work.
Because the new release, 4.0.7, is on the PTP update site but not the general Eclipse Helios update site.

Just to clarify... "Check for Updates" may NOT pick this up
automatically, because this is not in the main Helios update this.
You have to explicitly use the update site
       http://download.eclipse.org/tools/ptp/updates/helios

You may be able to add it (Help > Install New Software > Add...), or
you may have to "enable" it (Help > Install New Software > Available
Software Sites, find it in the list, and click the check box next to
it).

This release is version 6.0.7.201104291906.  If the "updated" version
you see is 6.0.6.xxxx, then you are updating from the Helios site, and
you are NOT getting the latest version (6.0.7).
