There's no way to do this inside the dialog, but you have some choices
- use working sets
- select the folders where you want to replace in a navigator and then search in selected resources
- select the folders in the Search view and replace selected matches

Friends of Platform UI,

we recently discussed how Open Resource can be used with paths,e.g.
*parts/SamplePart.java

Is the same available for the full text search via a nice trick? Or is
this currently not supported?

My use case is that I want to exclude certain directories for a search
and replace operation.
