If so, one things maybe to try is in the search field below, instead of "*.swt*, try "*.source" and unselect relevant packages (or all..).

The problem is you have to do it for only the bundles you have as source checked out in your workspace. You don't want to deselect .source bundles not in your workspace.  


I see. I filed a bug:
Bug 508701 – Callhierarchy shows duplicate entries if source and .jar are present.

But considering I almost always only work in SWT, turning source off just for one project works for me :-P.
But I can see how such a feature/bugfix could benefit folks with many projects in their workspace.
