You can set the org.eclipse.help/baseTOCS
property in your plugin_customization.ini of your primary feature plugin.
In the base eclipse, this plugin is org.eclipse.platform.

• baseTOCS: ordered list of help TOC's (books) as they would appear on the bookshelf. All the other TOCS will be follow these books. Non-present TOC's on this list will be ignored. Use the location of each TOC as /pluginId/path/to/toc.xml.

I'm probably being dense, but I haven't figured
out how to control the order of top level 'books' in the toc pane.
